Forgive me if this is a stupid question, but did the way file uploads work change in version9. In version 7 all uploads went into a folder on the server with the user's name. Now they seem to go into numbered folders.

Using the persons username as the upload folder name has not been used for many years and was dropped due to issues with usernames that contained non acsii characters that would crash the file system object.
Version 9 has had a complete re-write, more secure file uploads and a built in File Manger for the user to manage their uploads, which can also be used by the forum admin to manage other users uploads.
Version 9 will create the user their own upload space with their own folder, which can be filled with permitted file types till they reach the maxium amount of space they have been allotted.
To prevent errors folders use the users internal forum ID number, but within the folder is created an XML file called folder_info.xml, this contains information on the user such as their username.
This XML file will eventually be used in future versions) to allow the user to store information on each file the user uploads so they can add comments to files. This can then be used as a type of gallery to display uploads to other users through the users forum profile with their comments attached to things like images.

Understood. I am a little confused however. I migrated a copy of my version 7 database to version 9. At first, before I migrated the database, I saw settings under the control panel that set the maximum upload store size. Now, after the migration, all users are set to 10 MB for the max upload size, and I can't seem to be able to find where to increase that number now. I do see individual global settings for each type of upload (i.e. image, file, and avatar). I could of sworn I saw somwhere I could set the max total upload for each user to 500MB, but I can't find it now. Am I missing something?

All the settings you require for uploads will be under the Admin Control Panel -> Setup and Configuration -> Upload Settings
The one you are looking for is 'Allotted Upload Space'
