For best search engine indexing you should use normal HTML links to make sure that all search engines can follow the links and find the other pages. You should try to design the navigation structure so that all of your important pages are linked to from your main navigation. Besides that, there are many different strategies you could consider such a silo, mesh, etc. depending on what you are trying to accomplish.
