Is it possible to create a directory and set permissions for the directory on a 2k server automatically using some kind of component if a user registers online using a simple registration form. Then they would log in using NT login. Or would this just be crazy? should I just use a SSL for the extra security.

Appreciate any advice.

in my opinion you should try to use SSL. I'm pretty sure that windows 2k makes you set the permissions manually so no hackers can hack in using the plugin and change around your permissions. And besides SSL is much easier (and tested) than trying to code some bogus vb/C++ program to mess around with your system settings.
