i have a website that is part SQL 2000 driven and part HTML with links to PDF file. I want to do a site wide search that searches multiple database tables (e.g. companies, products, industries, news) and the files, is index server the best way to go about this or is there another way?

Also, if index server is the way to go, can anyone recommend any good tutorials as I've never used it before?

use the advanced site search located in the asp section of this site, as an example

Index server of IIS won't search database tables, it searches actual pages in a website / directory structure.  You can then query it to return a set of results in HTML format.

If you are using SQL 2000 and you want an efficient method to search a database with many tables, then you may want to look into the 'Full-Text-Search' of SQL Server.
