If possible on your host, I'd stop the web app before downloading it and restart when it's uploaded again.
When you compact and repair an access db off line and then upload it to the sebsite, be sure to delete any existing .lck file on the website. It tracks who's on the db and what they're doing - where. An existing one won't line up with the compacted db. If you delete it, it will be recreated when the compacted db is first accessed.
